I have exactly the same problem with Sylpheed and Win 7/64. The only way I've found to get around it and to always show the Sylpheed icon in the notification area is in Control Panel to check the option "Always show all icons and notifications on the taskbar". Of course I'd rather have the option since this automatically displays several icons I'd prefer to hide.
