stored emails or something remote like imap?

For locally stored emails I never had such issues. Meanwhile I only
have smaller list from which regulary delete older mails because I've
switched to imap which slows down notably if you go beyond 10000 mails.

As mentioned for local mail you shouldn't have these problems. I was
keeping an archive folder of the bugtraq list which used to take 5,6
seconds to scan but that one had round about 250000 mails in it.
In fact as far as I have experienced sylpheed is one of the very few
mail user agents that handles large amounts of mails quite good.

Performance issues for locally stored mails can have a variety of
reasons (overall system performance, file system, mail storage format).
