By default, one mailbox (folder tree) is shared by all POP3 accounts.
You can specify a folder used by inbox for each account.

You can also create another mailbox with "File - Mailbox - Add
mailbox...", and make a connection from an account to it with "Account
prefs - Advanced - Folder".
