Could it be, that you didn't read the whole OP, which, among other
things, has an explanation/answer for what you just asked?

But, again:

Currently, EML seems to be the only format that is offered by Sylpheed
to save messages to. Not just on Windows, but on Linux as well.
If that should not be correct, it would be appreciated if someone
would explain.
It also seems to be mentioned under "Improvements" there:
http://www.sraoss.jp/pipermail/sylpheed/2010-August/004141.html
"On 'File - Save as...' dialog, '.eml' extension was added for the
default file name."

Thunderbird for example seems to offer EML format only to save
messages to as well. Not just on Windows, but on Linux as well. It also
has the requested drag and drop feature and uses EML files for that.

You also mentioned MSG files (with *.msg extension):
Can you name an E-Mail client which uses this format on another OS than
Windows?
Isn't it only used by Outlook:
http://en.wikipedia.org/wiki/Email#Filename_extensions
?

It would probably be nice if not only EML files would be supported with
this feature, but several other formats in addition, like for example
MSG files, TXT files or whatever. But, this thread is not about file
format support, it's about the drag and drop thing.

And supporting other formats already seems to be listed on the
Sylpheed "TODO" list: http://sylpheed.sraoss.jp/en/todo.html
"support for some formats other than MH and mbox (ex. Maildir)"
