Stop me if I am wrong, but these are not folders.

Here is what I have on my Slackware machine:

gil at maki$ cd Mail/
gil at maki$ ls
draft/  inbox/  queue/  sent/  trash/
gil at maki$ ls -alhF

draft, inbox, etc... are all supposed to be directories, since
the MH standard, used by Sylpheed, stipulates that all emails
and folders are saved as separate files (and folders).

I also have tons of folders in my email box, and they all appear
(as folders) under "inbox".

Seems to me something went seriously wrong when you tried to
restore your email. Especially since all these files are 0
bytes in length... Or am I wrong?

I would suggest you try restoring again your email from the
last known backup...
