This extracts as expected for me (resulting dir is ./pgpool-II-3.1.3/). 
Perhaps you have some leftover folder from previous versions?  md5 of 
my pgpool-II-3.1.3.tar.gz is 3094f4a8cc24a7ff5e40e37b1db243e7.
